although i cannot really contribute to solve your problem, what i can
support due to similar experiences among our customers is your claim

"docker seems so much easier in principle"

In many cases docker simply adds a new technology layer that shifts the
boundary between "monolithic" and "federated" infrastructure a way
towards federated systems. However, federation does not necessarily
mean "problem solving" becomes more easier or more to the point.

Sorry for contributing my 50-cent on "DOCKER"

P.S.: At initOS we do not yet but consider to use DOCKER in the future
(for the obvious advantages). But the stories and experiences we've got
from our scientific as well as industrial partners are demanding a
proper risk assessment towards that technology first.
